Is there a guide to using the CGI control panel to map different domains to specific directories on the CGI server? (eg www.domainname.com to /public/domainname)
Can this be done through the control panel or does it require a .htaccess file?

It needs to be done using .htaccess . If you need help with this there are numerous recipes in topic help with htaccess redirect which hopefully can be adapted to meet your requirements.
