Why and how or if to go M2 SSD

The reason for the simple question is that I am confused - not difficult at my age 
The present Intel Z97 motherboards support M.2 - PCIe which sounds wonderful except they appear to be connected to the SATA bus - using two SATA lanes to give 10Gb/s so despite the claims they aren't really PCIe connectors unlike the X99 (don't even think about going down that route)
Now it may be obvious - but it isn't to me - but with a standard M.2 SSD there is no difference in performance between it and a standard SSD and the cost is about £90 for 256GB
The alternative is an M.2 PCIe SSD which costs about £130 but looks to be severely bottlenecked by the controller
Which leaves the two questions
Is there any point in going M.2 with a standard SSD given that it takes up two SATA ports
At this time is there any point in putting an M.2 PCIe SSD in a Z97 motherboard given that the improvement in boot time is likely to be minimal

Well unless you NEED super fast access to a db or similar, I wouldn't bother.

I kinda doubt whether any current SSD technology could max a 'normal' SATA (Rev 3.0 6Gbps) port.

I went for a 500GB SATA SSD as fitting an onboard M.2 drive would have cost twice as much.
Also I have need of all available SATA ports plus the benefit of M.2 over SATA SSD was vague.

I'd just been looking at similar options, deciding whether to replace my 120GB 2.5" SSD, or to add an mSata one.  In either case the new one would probably be a 500GB Samsung 850 EVO.  (PC Specialist Optimus V 15.6" laptop,  Clevo W355SSQ)

My next step is to order the main bits for my rebuild - which will now be a rebuild using my existing case as the other case and power supply just wouldn't hack it
Motherboard GA-Z97-HD3
CPU i5 4690K
Cooler Master Hyper 412S (I was going to get the Scythe Mugen 4 PCGH which is a quieter more efficient cooler but checking clearances I would be forced into very low profile memory)
Then after I find out the clearance under the cooler for the memory - the memory from Crucial
Note that I may be able to locate the fan on the side away from the memory which could be much better from a memory cooling point of view
Then just rebuild using the existing drives (4 sata drives incl. the DVD drive) and GPU
After I have got that working get rid of the Vista partition and dual boot leaving Win 7 64bit
At that point I can decide when to go SSD and the size and rationalise what is stored where as it is a bit of a mess at present (2 x 500GB + 1 x 1TB drives) - note that 256GB will be far more than needed for operating system, programs and data as it will leave over 100GB for other things

My SSD is currently reporting 106GB used 360GB free.
