Turn off the Spam filter in either the Greenby portal ( if migrated ) or the Plusnet Members centre. ( if not migrated )

Have you been moved to Greenby yet? Is your client email using IMAP or POP3 protocol? From what you say it sounds as if the latter.
Again, assuming you have been migrated, the first thing you likely need do is turn down the aggression level of the Greenby email Spam filter. This is done online via the Greenby portal. If using PO3 the best approach is to turn the Greenby Spam filter OFF and deal with the spam locally via your client email software.
With online mail using the Greenby webmail UI, you can also flag emails as 'Not Spam', or 'Spam' as required. But this only works via webmail access.

Using the Greenby webmail move the items from the servers spam / junk folder to the Inbox
so the POP3 email client stands a chance of collecting them.

And therein lays the major issue with using POP3 - which these days is frankly not fit for purpose. POP3 only looks at the INBOX folder, ignoring everything else in the the mailbox.
If you are using POp3 to keep everything on your one device / keep the server content down, then use IMAP with a proper ARCHIVE strategy managed by YOU.

Although I only use webmail at present, IMO POP3 can still be made to work OK. As long as:
1. You only receive your email to one device.
2. You remember to pop(!) back to the webmail interface regularly to check up on the situation.
If using POP3 with Greenby email, does anyone know if copies of the downloaded emails are kept in the account online, as is done with some email servers? (e.g. Originally with BT email)

How POP3 normally works
- A client retrieves a message with RETR <msg>.
- It then (optionally) marks the message for deletion with DELE <msg>.
- The actual deletion only happens when the client issues QUIT and the session enters the UPDATE state.
If the client never sends DELE, the message stays on the server.
Leaving copies without re-downloading them
Most modern clients support a “Leave messages on server” option. Internally they do two things:
- Skip the DELE command after RETR.
The message remains on the server. - Use the UIDL command (Unique-ID Listing) to remember what has already been fetched.
- UIDL (with no argument) returns a list of permanent unique identifiers for every message currently in the mailbox.
- UIDL <msg> returns the unique ID of a single message.
These IDs are stable across sessions (unlike the temporary message numbers that change when messages are deleted).
The client stores the UIDs it has already downloaded. On the next connection it issues UIDL, compares the list with its local history, and only issues RETR for new UIDs.
This is the standard technique described in RFC 1939 (and used by Outlook, Thunderbird, etc.). Without UIDL support on the server, reliable “leave on server” behaviour is difficult or impossible, because the client has no durable way to know which messages it has already seen.
Related optional commands
- TOP <msg> <n> – retrieve only headers + the first n lines of the body (useful for previewing without downloading the whole message).
- CAPA (RFC 2449) – lets the client discover whether the server advertises the UIDL capability (and others such as EXPIRE).
Practical notes
- The “leave a copy” setting is purely a client-side decision; the protocol itself is neutral.
- Servers may still enforce their own retention policy (some automatically purge old messages).
- If you use multiple clients against the same POP3 mailbox, every client must be configured to leave messages on the server (and preferably use UIDL), otherwise one client can delete messages before another has fetched them.
- IMAP is generally preferable when you want true multi-device synchronisation, because it was designed for that use case.
In short: do not send DELE, and use UIDL to track already-fetched messages. That is the standard, widely supported way to leave copies on a POP3 server without repeatedly downloading the same mail.

You make the point well - POP3 is not the simplistic solution to not implementing a proper archiving and off-line storage strategy. One really needs to know the full detail of how email works and be aware of the risks of fudging matters with POP3 ... as illustrated here.
The very sensible (server side) spam management strategy of putting suspected spam into a junk folder ... will with POP3 make them invisible to the user. If an IMAP client were in use here, the OP would have found the items long before they got in to triple digits.
It must be added that if POP3 is used on multiple clients, the SENT items are only available on the client which sent the item. Using IMAP clients everywhere maintains a consistent view of all mail folders, setting aside that (without care and diligence) some clients (notably "new" / free Outlook) do not always play nicely with existing sent item folders.
One of the 'magic' characteristics of IMAP is that subscribing to a folder on one client, makes it subscribed to on all clients using the LSUB command, thereby 'enhancing' the perception of consistency across all clients.
