Does anyone know a open source/free video converting program for use with Fraps to upload to Youtube?

There are so many programs for video editing and conversion out there. It depends what you want to do and how technically aware you are with video editing/encoding.
I can recommend MeGui, but it may be too complex for you (I don't know). The thing I like about this is the support for mkv.
A much simpler encoder, and probably more what you're looking for, is Auto Gordian Knot. Built on the open source project, Gordian Knot, AutoGK is very easy to use. It can be downloaded here.
I know you said 'for use with fraps'. I took that to mean 'for use with the videos that result from recording with fraps'.

Personally I use http://www.virtualdub.org/ fairly simple to use

I often use VirtualDub, but I didn't mention it because I think it might be too complex for a lot of people.

I used to use Sony Vegas pro but I'm looking for something free and nice and simple
I'll take a look at those and see if I can get Youtube to not reduce the quality.
