[PAYH] Cannot delete folders

I have just deleted a larger folder structure from httpdocs on PAYH using Filezilla. The files have gone, but the folders are still there. If I try to delete any folder I get the message 550 reports: Directory not empty. All of the folders have permisions set to 777.
Any ideas?

I have just had a look through Plesk and every folder has .htaccess in it. I have managed to delete the folders through Plesk.
