This used to work automagically which meant that my webmail box was always empty after emails downloaded to my Mail.app client. I had a problem about a month ago with some mailboxes on my machine and temporarily disabled the delete whiilst I was sorting the problem at my end. Obv I forgot to re-enable it and today got a message that my webmail box was filling up. And now I cant for the life of me find where to re-enable it. It was a 'delete on server after downloading' type option but where ? Not in mailbox settings anywhere I can find ?
Fixed! Go to the fix.

It'll be in the settings of your e mail programme; don't know yours.
In Outlook 2013. it's as in image.

Thanks Gel - that's very helpful. Its Apples Mail.app and your reply reminded me to check account settings and I had changed from a POP3 to an IMAP account when having the original trouble and forgot to change back. Doh ! Now deleting again nicely..
Warm Regards
Steve
