.httaccess Yes or no?

AFAIK you can use it to protect a directory, however it will not protect any .php files in that directory.
N/A

htaccess and perl cgi

What about perl scripts in cgi-bin with a .cgi extension?
Can these be protected with htaccess?
My application relies not just on the scripts being protected, but they rely on the username. This appears to be broken now.
